I'm not sure what I'll do yet. I'm going to pull the engine this weekend maybe and see whats what.

It just really friggin blows. Out of all the things to go bad it's the engine? Come on now. I could have seen the t5 blowing apart but not a rod bearing. I didn't even beat on it yet!

So I went and started it again this morning. I thought it was going to explode right there. Came home and started it again. Thing was quiet as a mouse. The fuck? Let it run for an hour. Reved the ever living shit out of it trying to get it to die. Not one noise. Sounds better than it ever has in it's life. It's scared I threatened it with a modular.

something blocked the oil pump pickup temporarily?

either that or it's about to fail spectacularly.

My thought perhaps something came loose? Like a converter bolt? then last time you started it it came completely off.

Did it lose oil pressure? if not, its entirely probable that the noise was not engine internal related. Also, was it very regular in rhythm? Internal noises have a very regular beat where external noises tend to just sound like shit is ready to grenade.

I don't have an oil pressure gauge, but the replace engine light never came on at all so it had at least a few psi. When it was actually knocking like a bitch, yes, it was very rhythmic, sounded exactly like a rod knock. I didn't do much diag, but it definitely was coming form the bowels of the engine (although between the mechanical fan, leaky drivers side manifold, and hollowed converters echoing away I couldn't pin-point it)

The weird thing was, it just came out of nowhere. I go to leave work, fire it up, KNOCKKNOCKKNOCKKNOCKKNOCKKNOCK. No warnings or anything, and it was fine when I parked it in the morning.

When I got it home, it was really knocking away, and started missing pretty bad, that was the point I was too pissed off to do anything else. I should've taken a video.

Then yesterday morning, I fired it up again to see how it sounded cold, exact same noise, knocking away. I go shopping, come back and fire it up again, quiet as can be, running beautifully. I let it sit there idling for an hour, revving the piss out of it, drove it up and down the driveway, no noise or misfires, running happily as can be.

Then today I started it up, and now the noise seemingly comes and goes as it pleases, very unrhythmic, but it's missing pretty bad, definitely only running on 7 cylinders.

You should try and borrow a mechanical oil pressure gauge to hook up.

when you did the 5 spd swap, did you install a pilot bushing in the end of the crank to support the input shaft of the manual transmission?

when you installed the flywheel and clutch, did you use locktite on the bolts and torque them properly? (red locktite on flywheel bolts and blue locktite on clutch housing bolts)

if you are getting a funky engine miss and tapping/knocking at the same time, I would pull the valve covers and inspect the rocker arms. one could be loose, worn and/or broken. check you lifter reload while you are in there.

Manual engine oil pressure gauge will help you figure out what the engine oil pressure is doing... cylinder leak down tester will help determine if the problem is valve train related (cam/lifter/rocker arms)

vacuum guage is my best friend. hope you figure it out. i once had a crazy knocking sound i swear it was the bottom end. but it ended up being the alternator bushings. it was vibrating my lower brackets therfore making me believe it through a bearing. also ive had my torque conveter bolts get loose and make a crazy sound off and on.

                                Yes to all of that.

But, I think there's an ever so slight chance I've found what it was/is. And if it is what I think it is, no one would EVER guess what it is.
