did you replace the egr valve, or the egr regulator? The regulator lives on the fender, and most of the time nobody replaces that. When it acts up, the egr valve opens when it shouldnt, and it does generally stupid things that a code scan won't reveal. If you want to see what its doing, tie in a vacuum gauge to the egr line and go for a drive. If you see that gauge jumping when the car starts hesitating and bogging, you know its related.

best thing to do would be to bring #1 cyl up on compression stroke. pull your dissy and set it to #1 cyl and use a timing light to set the timming. sometimes its best to do this to start fresh. unless you want to pull up on the dissy and try going one tooth advanced or one tooth retarded. best thing to do when replacing your TFI is to mark the dissy, then rotate it without pulling up on the dissy. that then gives access to the TFI.

get a friend to help you turn the engine over. either by hand or the starter(it helps having the spark plus out). mark your timing markson the balancer and bump the engine over while your finger is over the spark plug hole. you should feel the compression on your thumb, when the piston is on its way up the compression stroke. once you have done this, the pointer for the timing marks on the balancer should point to 0. this means that #1 piston is at TDC. once that is all done, set your timming. iv done this many times with out any issues. maybe someone on here has a better way.

You'll hear and feel the compression (the stronger of the two bursts, and you'll feel heat. This is assuming you got your finger over the spark plug hole of number one. That's how I always did it (including this Mark VII at skippyville). And it hasn't failed me yet. Make sure you have the rotor is lined up with #1 tower on the distributor cap, or your car will run all kinds of fucked up. Since it uses that to determine which cylinder it needs to squirt fuel into next.
