Just so we've covered all the bases here, did you replace cap and rotor when you did your tune up? Did you use dilectric grease on the plug wires?

Also, can you describe what's happening in more detail? Does it miss under load? Or is it happening at idle? How about engine temp? Does behavior change depending on engine temp?

Wonky TFI module, or failing ignition pickup could do this.

cap and rotor is new even tried the ingition module too, and every thing has die grease in it. the miss is at low speeds and idle , the temp doent make a differance at all cold warm or hot, once i hit the highway it runs like a bat out of hell w/ 273 gears, in the gas or at cruse no miss or stutter. im going to do a compresion test here in the next few days, and see how that looks .( at least i have another car to drive to work but i hate my sunfire i just had the windows tinted so know one can see me in it )

Try unhooking the green hose to the EGR valve and capping off the hose. I had some wierd hesitation and missing problems at low speeds, and it was a sticking egr vacuum regulator. The EGR valve was going full open when it shouldn't have. It did not set any codes since technically it was opening when the ecm called for it to open. Unhooking the egr valve made it run normal. I finally diagnosed it by plumbing a vacuum guage into the egr valve. Every time the regulator opened, the needle jumped to 8" and the car immediately ran crappy. A dose of WD40 in the regulator gave me a smooth increase in vacuum, and a variation in vacuum depending on throttle. The stumble went away.

Vacuum leaks can also do this, so can an egr valve with a chunk of carbon under it, causing it to not close. If you haven't already, recheck it for codes. A stuck open egr valve will show up there. Post the codes you get too.

Maybe ECT sensor? I know it's unlikely because it doesn't matter whether the engine's cold or not, but I thought I might throw it out there as something that could be tested.

ECT=Engine coolant temperature sensor. Tells engine computer what temp the coolant is, and computer adjusts mixture accordingly.

tune up and a fuel filter. Lincolns tend to be excessively virginal, and thats not a good thing.
