Can I Run the Stock Tune with Full Exhaust & CAI?

I can't get my '05 Grand Marquis inspected because I have 3 monitors that are not working. The Catalyst Monitor, Oxygen Sensor Monitor, and the Oxygen Sensor Htr; all "inc". The mods done to my MGM is full exhaust, CAI, and a Marty tune. It's not throwing codes or a CEL; just those 3 monitors not working. Not sure how to resolve this; other than bring the car to the mechanic and loading the stock tune for inspection.

Did your tuner turn off the rear o2 sensors or do you have high flow cats? Also if you have a p71 maf, you will not be able to use it with the stock tune.

I contacted the tuner. He is going to mess with the tune and turn those monitors back on.
